Hi everyone,
I wanted to ask, is it possible to mass encrypt a directory of PDF files with a password in Alteryx?

When you say encrypt a directory of PDF files you mean zipping them with password or edit every PDF and password protect it?

Alteryx isn't the proper tool to do this with. Alteryx is made to extract data from pdfs, but you will lose all formatting from the document. Your best bet is to look for answers to this on the Adobe community. Here's a sample where you create an action in Acrobat to encrypt a series of files. There are also other software products that claim to be able to perform this task for you, but you'll have to search for those
