Fuzzy matching tool missing match when using Merge

If I feed identical datasets into the tool (other than source field, which is different), I am missing many expected matches using the Merge option.   If I take the same dataset and only feed in only one source, but use the Purge option, I get the output I expect.   I do not want to use that option because a) this is part of a macro and I want to keep it simple for users and b) this has raised serious concerns regarding the output of any data I feed into the Merge option.   When I ran through using the Purge option, I outputted the score and for the 2 records I was tracking (expecting to match) the score 89 was 89, so clearly not a threshold issue).  Is this a bug?  Am I fundamentally misunderstanding this option?  Do I need to change a setting?  Screenshot below of most recent settings (though I've tried many different options).
