What is the best way to document the workflow for the end user?

The best documentation is the workflow itself, as it lays out the process step by step. Within Alteryx as well, you can use the  Comment Tool (alteryx.com) Tool Container Tool (alteryx.com), and annotations (described here: Tool Configuration (alteryx.com)).

If they aren't using Alteryx, then it's kind of up to what you have available - however, I would encourage documentation directly in the workflow though since it'll all be in one place.
