How can I re-order sheets in my output file.

Re-order Sheets - you are likely utilizing an Output tool with the option to change the file path right? If so, just before the Output Tool, add a Sort Tool to sort your data according to the field you'd like to sort on or create a field using Record ID Tool to do it along with sorting it.
