When a workflow errors out on a download tool I want to create a custom error message for the user instead of them seeing the standard one.

Have you tried Message tool? This tool enables customized error message with custom conditions.

Have you tried using this on Alteryx Server? This tool seems to trigger an error even when the condition is not met when used in the server even when it works fine in designer
