Without seeing the configurations it's tough to say. It sounds like maybe the control parameter isn't updating the input tool within the macro properly.

Agree with @Luke_C , either the Control Parameter is not updating the input tool or there is also a chance that the input file is having duplication?

Better you show us a sample input.
