I have been having an issue with the Python tool ever since I started using version 2025.1.
Whenever I make modifications to the notebook within the python tool and then click back on the canvas, all of my changes disappear. I have tried:
- Saving the workflow before clicking out of the python tool
- Using the save button within the python tool
- Selecting "Save All" within the python tool
- Every combination of the above three
The frustrating part is that it sometimes does save my changes, but most often it does not. I have never had this issue before, so I don't know if it is a bug with the new version, or if there was a change to how the tool works in the latest version and I am just doing something wrong on my end.

Sorry to hear you're having issues with the Python tool.
I do remember this being an issue in the past, and the comments within this thread were useful for helping aid the issue:

However I was under the impression that this issue was fixed. I would recommend a ticket to Alteryx support to see if there's anything worth flagging about 25.1 or if there are any fixes they are aware of.
We're experiencing the exact same issue, same problems. The Python is lost almost every time.

Yeah, I came across that too, but I figured it was a different issue given that that thread is from a few years ago. I'll open a ticket and post any response I get on this thread.
UPDATE:
I received this response to the Ticket I opened:
We noticed that any changes made in the Python tool code are reverted when clicking on the canvas after editing, or when deselecting and reselecting the Python tool.
This behavior has already been identified as a defect (TDPY-352 – Autosave in Python tool not working), which was recently logged, as it worked correctly in previous versions.
However, I also observed that the code changes are preserved if you manually save the notebook using File > Save Notebook or by clicking the floppy disk icon.
We will keep this case in an Accepted Defect Status to allow you to receive notification once the Designer patch is made available for download to resolve the issues.
Since this is a known issue and has already been logged as a defect, I will mark this thread as resolved and just wait for the patch to be available.
