Output Tool populating extra rows

I have a Python tool that essentially filters an incoming data frame (as well as configure some paths and manipulate the data), but mainly it's filtering down to get only rows that are marked as "A" but when the workflow runs, the output result has some rows marked as "B" being populated in the excel file with some of the data being truncated or missing. Any one have this issue? 

 

I tried outputting the data with pd.to_excel in python the data is populated as expected.
