Hey @Trevort the rows that are missing must contain values that don't find a match between the two data sets within the field that you're using for the join.
Are you able to provide any more detail here? Usually best if you can attach your workflow/data or even screenshots so we can help to pinpoint the issue.
After your Excel data is imported to Alteryx, what are the Data Types for your join fields? Joining (or sorting) on a Double data type generally gives unexpected results.
As @DataNath mentioned, sample input data will help.
