Could someone please explain what does that warning message mean? and is't okay to proceed with my dataset or should change something. I've check the join tool output and they're all unique, no record is being duplicated.

There is nothing wrong & you can proceed with your analysis as such.
You see the message "Doing Unique Controls" because in the configuration of the AB Controls tool you have selected the check box - "Allow each control to be assigned a single treatment".
So the tool tries to assign one unique control to each test store. For example if Control A is assigned to Test A then it will not assign Control A to any other Test store.
To make sure you get the best matches to your Test Stores, it is recommended to uncheck that box (unless your use case requires otherwise).
