Steps followed:

  1. Insert a new tool - navigate to the yxmc file.
  2. Replace connections to the new tool.
  3. Copy configuration xml from the non-working into the just added macro.
  4. Delete the old tool and export packaged workflow.

I just copied the configuration xml from the broken macro tool and pasted it in the xml configuration for the newly inserted macro. It worked :)

I chose to manually add the macro to the workflow (right-click on the canvas --> Insert --> Macro... --> navigate to the macro), then I reconnected the macro to the appropriate tools

I could have opened the .yxmd file in a text editor, and then edited the macro path in the XML instead. However, since this macro only had two connections, it was faster to just re-add the macro and reconnect it. If the macro had been involved in more connections, I'd edit the XML instead.

Somehow I remember coming across this one other time before and was able to solve this challenge quickly using Notepad++.
