Employee who uploaded couple of workflows to the server is leaving the company.
Will they work as scheduled once his account gets disabled or should they be re-uploaded by someone with valid server account?

As far as I understand the workflow won't get disabled. See here for discussion of the issue:
Nevertheless I'd recommend downloading the workflow and rescheduling it under an active user, or creating a service account for this purpose.
