Scheduler is getting misconfigured having to update system settings periodically.

Have Alteryx scheduler set up on a remote computer and need to know how to avoid the system settings gotten over written, so the workflows are triggered.  

It has happened twice, the first time we had to re-install Alteryx, this time just had to re run the system settings to get it back. 

Also when I run the workflows manually, they execute without issues, when the scheduler runs the workflow, it errors out because it can't access the network drives. What do we need to do?
