I have a workflow that sends out emails to third parties and the emails are being sent but they are not showing up in the sent inbox of the NoReply email we're using. I would expect to see all the emails we've sent using the Alteryx workflow in this inbox.
Has anyone had this issue before?

You won't see your emails in the Outlook sent box. The emails go from Alteryx to your SMTP email server, so they're not listed as "sent" in the Outlook application.
You can send a copy, CC or BCC, to your NoReply email inbox. Then maybe set up a rule in that Inbox to move it to Sent or another folder? Haven't tested it.
