You are building the filepath of each pdf file with the formula tool, right? Add ".pdf" at the end of the filepath:

The last 3 tools in the workflow have been configured to save the PDFs downloaded from a website to a folder on my desktop - you should be able to use this as a model and adapt for your usecase.
